They're in Jobim's original key of F major there, and he's using this rootless voicing for F6/9: x-x-7-7-8-8 (ADGC, 3rd 6th 9th 5th) but only in the beginning.
You can see Jobim himself playing guitar accompanying Frank Sinatra here: But that 5-x-4-4-5-x voicing is certainly a favourite one (in terms of chord tones, it's 5th-3rd-6th-9th) IOW, as far as he is concerned there is no one "correct" shape for that chord! Nor for others: he knows a few options in each case. You actually see him playing two different shapes for the first chord (1:16-17),which I think are Dmaj7 (x-5-7-6-7-x) and D6/9/A: 5-x-4-4-5-x - same shape as in your videos. Here's Joao Gilberto playing it on guitar (Jobim on piano), in the key of D, so just a half-step above the famous version. That shape: 4-x-3-3-4-x (rootless Db6/9) is exactly what Gilberto played, and he played the same rhythm shown in the first video - at least at the start. The shapes shown look and sound pretty authentic to me, on both. The famous version (on which those videos are based) was in the key of Db, and played and sung by Joao Gilberto on guitar (with his wife Astrud on second vocal in English, and Stan Getz on sax).
The "original composition" was by Antonio Jobim, who was mainly a pianist, although he did play some guitar.
